Don't forget Canvas (http://www.deneba.com). Diagramming allows for smart lines that grow when you move boxes (not sure if Illustrator or Freehand do that), plus you can create isometric views (can OmniGraffle do that?). Also, it comes on both Windows and OS X platforms...so if you need to share, you can. In addition, there's a free Canvas Viewer (plus you can PDF docs to share, if needed).

I use most of the above in this discussion: InDesign, OmniGraffle, Visio (not all caps), and also CorelDRAW (because I have to, not because I want to).

If I had my choice: OmniGraffle objects embedded in InDesign documents. But that's just me.
