I completely agree and am also looking for solutions to this. This is in
fact one of my primary areas of focus in developing my IA skills.

I do not have any specific tools other an VISIO, rather *techniques* I am
exploring, such as building conceptual or object-based models using UML in
combination with a database schematic (all complex sites I have worked on
are database-driven.) Other related techniques include use cases and
statecharts, which I am exploring.

I am also looking for a good book or tool that truly tackles the
complexities of generating blueprints for advanced web sites.
